I was trying to make a non-standard key
signature today and the instructions in the
manual have me stumped. As an
example, how would you make a
signature for A Mixolydian with an F#, a
C#, and a G-natural in the signature?

William,
The following instructions will give you A Mixolydian, although there will not be a G natural in the key signature. (I am not really sure why you want it to appear since it is not needed.)
1. Select the key signature tool and double click the 1st measure of music.
2. Use the scroll bars to select 2 #s for the key and then select "Nonstandard..." from the pop up menu.
3. In the Non Standard Key Signature dialog box, click the Next button until "Linear Key Format 2" appears next to the radio button toward the middle of the dialog box. (Format 0 is a major key, Format 1 is the natural minor key, the rest are up to you.)
4. Click on the "ToneCnt" icon at the bottom of the dialog box.
5. Click the next button until a 2 appears next to "Units." (You want 2 #s in the key signature; use negative numbers to get flats.)
6. Type "5" in the step level box. (A is the 5th diatonic step of a D scale.)
7. Click OK until you are out of the dialog boxes.
8. You should now have a key signature with 2 #s (F & C) with a tonal center of A.

PS It's been a while since I did this, so I hope I did not leave any steps out. I'm sure someone else will jump in with corrections if I have.

I figured out how to make the Mixolydian
key signature:
1. Double click the measure to get the
Key Signature box to come up.
2. Click to get the key of A-major (3
sharps)
3. Pull down to Nonstandard...
4. Click on Next to get to Linear Format #2
5. Click on Tone Center and set Step
Level 6 (that’s an A)
6. Click on AOrdAmt and select Unit 3
(that’s the third accidental) which should
be at Step Level 4 (that’s a G) and put the
amount on zero (that’s a natural).
It seems like there should be an easier
way to do this, but as with most things in
Finale -- it can be done.

...Or you could just use the standard key signature of D Major.
This solution has some advantages and disadvantages.
Advantage:
You can use the Cautionary Accidentals plugin, which doesn't work with nonstandard key signatures.
Disadvantage:
When using the Retranscribe function, you might get some unwanted enharmonic spellings, like E flat instead of D sharp.
