I don't know why my part names don't always appear in the linked parts.  Suppose I add a second percussion part after the score has been started.  I give it the name Percussion 2, and add the instruments to be played below it.  The linked part only says "Percussion" and the instruments don't appear.  What am I doing wrong?

The name you gave to this thread is your answer. Go to the Finale manual and type in "Part names in linked parts".
Your answer will appear.
Basically you need to use the part/score name insert.

Slightly more complicated than that, I think; I suspect the part name will need to be edited in the "Manage Parts" Dialogue. But in any case, the manual is the best place to start ...

[One of the weaknesses of Linked Parts is that they don't handle new parts (added after the score is created) very well ... in my experience, anyway.]

What problems have you encountered? I know of the multimeasure rest issue, but that's easily solved.

I've never encountered problems with parts added after the score was created. In fact, I often do it this way, especially with older files.

Don't you have to re-grenerate parts to have the new staff appear correctly?

No, you just create a single, new part and make it include the staff/staves you choose. The other parts won't be affected.
