This seemed to involve the Maestro font, but the odd thing was that when the PDF's were viewed on some computers, the substitution occurred, but on others they looked fine. (The fonts on those computers should have been irrelevant, because supposedly the necessary fonts were embedded in the PDF's.)
I should note that we're creating these PDF's using Finale 2006d on an Intel iMac running Mac OS X 10.4.10. We have installed Finale 2007, but are not using it for production work.
We solved the problem by replacing the TrueType fonts that Finale installs by default with Postscript fonts, which can be embedded into a PDF with greater success. I'm passing this along to help others faced with the same problem. Here's what to do:
1. Move all Finale fonts out of the /Library/Fonts and /Users/<username>/Library/Fonts folders into new folders at the root of the system volume. These really should go into the Trash, but setting them aside lets you go back if something doesn't work as it should. The Finale fonts are all those whose names begin as follows:
Engra Jazz Maest Petru Sevil Tambu
2. Download and install the FontPack Update for Macintosh (http://www.finalemusic.com/store/download.aspx?id=374). IMPORTANT: At the step labeled Installation Type, click the Customize button, uncheck TrueType Fonts, and check (select) Postscript Fonts before clicking Upgrade to proceed with the installation.
3. Delete the font cache directory /Library/Caches/com.apple.ATS and restart the computer.
That's it. To create a PDF of a Finale file, go to the File menu and select Print; then in the dialog box that appears, click PDF and select Save as PDF.

could you please tell me which encoding. Do you mean TrueType or Postscript encoding or do you mean, Adobe Standart, Windows, openType or Mac OS or something else. My experience was, that this problem depends also on the program of view. Using Preview I had no problems, using AdobeAcrobatReader 7.x I had the problem, using AdobeAcrobat Reader 8.x I had no problems. When I select Generate unicode in the program, it assigns the unicode required for each character and the red bars disappear. The characters are all in the correct slots required for each character in the unaltered font, which is probably why most of the time you get what is expected.
Most fonts I have opened have one or two characters that have a red bar, but Maestro TT is the only one I've seen with all 255 slots having them. MusicScribe Engraving
