Yes, you can batch process a folder of files. I tried it with some small files and it works fine.

query source folder
query destination folder
process folder
menu item "file/musicxml/export..."
press enter

If you already have your source and destination folders set up then you won't need the two "query..." commands, so you can just take them out. I had a little bit of trouble with the script locating my destination folder, but that was because I created the destination folder while testing the script. I had to quit Finale and re-open the program, and then the script was able to find the folder.
