I have a song that goes on for 9 pages. Somehow, the last two pages have smaller noteheads, lyrics and staves.
Clicking on the%-tool does not seem to allow me to fix this.
How can I correct the song so all pages show the same size?

1) To make all pages show the same size:
Page Layout Tool.
Page Layout menu > Redefine Pages > All Pages of Current Part/Score

The page format settings in
Document menu > Page Format > Score…
are the settings Finale uses when creating new pages for the current Score.
It is also these page format settings Finale uses when Redefining Pages for the current Score.

Obviously these Page Format settings for Score are not as the page format on the first seven pages of this particular Score.

2) To adjust the settings in
Document menu > Page Format > Score…
so that they correspond to the settings on a specific Score Page:

a. Page Layout menu > Update Page Format for Score
b. Click a system on the specific Score Page, to select the system.
c. Page Layout menu > Systems > Edit Margins…
d. Change one of the system margins to something else, and then change it back (not via Undo). Close the dialog box Edit System Margins.

The answer depends on what settings are actually affecting what you are seeing. If we can see a sample file with the smaller items on the last pages, we can pinpoint the steps. It might be simpler than you think.
