Is there a way with Finalescript to clear all of Layer 2?

Try this:

show active layer only
layer 2
menu item "clear all items"
show all layers

(based on the current selection)

Thanks! For some reason the menu item line didn't work for me. I replaced it with the clear command, and it worked perfectly.
