For example, I can see measure 122-123 on page 48 and on page 49. If I delete it, it deletes from both pages at once. How can I keep these measures from showing up twice?

I'm using Finale 2008 on Windows 7 (I'll update soon, but can't do this mid-project).

You need to do "Update Layout."

That should have been the default setting. What was it set to before you restored the default?

I believe that you are partially right.

Finale will Update Layout from the current page and onwards.

If you want to Update Layout for the entire document, go to Page 1, or switch to Scroll View.
