I need to transpose a file down 3 half
steps. It starts and stays mostly in Db
Major, but changes to E Major in a few
places. What is the best/easiest way to
transpose this down 3 half steps?

It depends on what you're starting from. If the section in E has the key signature of E (4 sharps), then just use the Key Signature Tool to change the key to Db, and select transpose notes down.

If the section in E is written in the key signature of Db, select Mass Mover Tool, select the measures, then Mass Mover Menu > Transpose. Select Down, Chromatically, Interval = Augmented Second > OK.

...and if you transpose "Measure 1 Through End Of Piece", you should check "Transpose All Keys Proportionally" in the Transposition Options pane.

Don't uncheck "Wrap Keys if Necessary".
