Is there a way to make the snare drum assessments in SmartMusic more accurate?
I just had students who played constant 16th notes score higher on their assessments than
students who tried to play the actual rhythms. Is anyone else having this problem?

Yes i have. I tell my students if they do that, it's an automatic 0. They don't take the time to do it well, i don't have time to give them a passing grade

Yes, I have as well.

SM listens for notes that start at the correct time. It ignores sounds made during rests. It ignores 2nd or 3rd sounds made while it thinks the first note is still being played. Be sure to always listen to your drummer's assignments, especially once they figure this out.
