I notated a piece of music... 25 bars and discovered that I had the wrong key signature, C major... The piece was actually in the key of D, so I changed the key signature to D and discovered that Finale moved the every note up 1 tone. (I.e. F became G) So its out of whack. I really don't wish to drag every note up to its adjacent line or space... Repitching and Transposing seems not to be the answer as the error will move relatively. I just want to select all and drag them down 1 tone. In Noteworthy Composer you hold ctrl and shift and arrow key up or down and everything that is highlighted moves.

Perhaps this is what you need:

When you change the key signature from C major to D major, you have - in the dialog box Key Signature - the option of holding the notes to the same pitches (so that e. g. an F♯ remains an F♯), or to the same staff lines (so that e. g. an F becomes an F♯).

There is also another method you might not be aware of. Use the Select Tool to select the entire staff, e.g. click to the left of the staff and it highlights in blue, then press the keyboard 7 or 6 to raise/lower the pitches by one whole step respectively. Pressing 9 or 8 raises or lowers by one octave.

So, in your case, after the transposition from C to D moved all your notes up, select the Select Tool and press 6 to move all selected notes down a whole step.

The above assumes the default. You can change it if desired. Press CTRL-SHIFT 6-9 to do so. BTW, if you press CTRL 6-9, you don't have to have the Select Tool selected.

You can also highlight all the affected measure and use chromatic transposition.

Seconding what Peter said: if as you say you entered notes without regard to key signature--so you entered F natural, for example--then all you need do is double-click on the first measure with the key signature tool, pick D major, and select "Hold notes to same staff lines (modally)."
