|As the TGTools bundle normally lives in the same folder as the TGTools LE bundle, and they appear in different places in the menu, then I suspect that you can't change it.|
You get the same problem if you create keyboard shortcuts for menu items using OS X itself. Several menu commands are called "Lyrics", but it gets confused and calls "Select Text expression", which is a bit mad.
So it may not be the positioning, but some other underlying problem. (I suppose it depends whether your macro program is "dumb", and simply counts positions along and down and activates whatever is there; or if it uses the name of the menu somehow.)
There's also Finalescript, so you can create a script that calls the menu item, and assign it a shortcut. I use <ctrl> S for SimpleEntry and <ctrl>L for Lyrics. With that and <Esc> for the Selection Tool, I rarely have to go to the Tool palette.

|The Windows version of TGTools provides an option (under TGTools > Options > More program options) to move the TGTools menu from the main menu bar to the plug-in menu. Maybe there's a similar option in the Mac version too.|
