I just installed Finale 2014.5 and opened two different files created in Finale 2014d. Both were missing noteheads. I think I have seen this behavior previously but I don't remember the fix for it. I have attached a screenshot of one of the scores.

Not just noteheads. Looks like you might have a font issue.

Yep. I realize it is probably a font issue but I can't figure out how to correct the problem. I have run Font Utilities and set the Default Music Font but nothing has changed. As I mentioned in my original post, I have seen this behavior before when I updated but I don't remember the "fix".

It's the traditional font cache issue that affects new instals of Finale. Empty your font cache and reboot. (MM provide a script to do this in their knowedgebase article on thew subject), or use the terminal command:
sudo atsutil databases -remove
