How do I get rid of the "3's" above the 16th note triplets in a passage I'm working on?

If you've got a lot of tuplets already created: Select the measures with the MassEdit Tool. MassEdit/Change/Tuplet. Change the Number dropdown from <no change> to Nothing then click OK.

If you want to change future tuplets: Options/Document Options/Tuplets. Make the same change here.

And, could you also tell me how to shrink the notes in the entire passage down, like a run in a piano cadenza? I know how to do it to individual notes and stems, but is there an easier way?

Same way. Mass edit>Change>Note Size.
